She told guests at the ceremony in Reykjavik: "Lady Gaga is in a position of number one as a singer songwriter. And when you are number one you don't want to risk yourself. And she did."
The singer, uncharacteristically covered up in an all-brown ensemble - including a bizarre witches hat - hugged Yoko after receiving her award from the sprightly 79-year-old.
She was also given a cash prize, which she promised to donate to the Elton John AIDS Foundation.
The thrilled star said she would continue to "communicate compassionately to the world and its leaders," and dedicated the award to "youth empowerment around the world".
She later shared the news with her 30million Twitter followers, writing: "Today was happiest day I've ever had."
Last month Yoko awarded the prize to the members of Russian pop band Pussy Riot, who were jailed for staging a "punk prayer" in a Moscow cathedral.
